Fares are often lower in winter (outside the New Year period) and in the rainy season around June. Cherry blossom season (late March to early April), Golden Week (late April to early May), Obon (mid-August) and New Year are usually the most expensive times to fly.
Haneda is much closer to central Tokyo, which saves time on arrival. Narita is farther out but well connected by express trains and buses, and it sometimes has cheaper fares, so compare both.
